I'm much more familiar with Apple Mac's than PC's running
Windows, but you could try the following.
Have you tried opening the .swf files from within the Flash
application itself? Did you manually delete the old application
yourself or delete it from the new installer?
It sounds to me like one of two things is happening - either the
new application doesn't recognise the old Flash .swf files, or it
could be that you didn't fully delete the old application before
installing the new - and you still have parts of the old application
interfering with the new one.
